Based on what they've shown so far in the show, you have to consider her dead. The show hasn't revealed the fact that she has a twin sister and they might not even reveal that she has a twin at all. So until they do, you have to consider that the dead body they found in season 1 was Alison's and nobody else.

Never read the books, but I read the overall plot of each book to see how it would differ from the show.

They actually don't follow the book as much. They have a lot of characters on the show that aren't in the book. They also have 15 books while they'll only have 5 seasons of PLL. They'll probably stop the series when they go to college, even though the books continue past college.
