Hard to name the most under-rated of all time but I'll name a few recent examples:
Moon-- Sam Rockwell was ROBBED of a Academy nomination and a very under-seen movie overall.
La Haine-- Awesome French movie that everyone should see
Not as recent but just awsome: Bring Me the Head of Alfredo Garcia
There are so many under-seen and under-rated movies due to the influx of thoughtless, explosion heavy, trite, hollywood action "films". There are so many indie movies that are worth your 10 bucks more so than this Hollywood crap.
I like the There Will Be Blood mention, DDL is an amazing actor, probably the best actor right now. His method acting is the best I've ever seen.

True Romance, Children of Men and Moon are all excellent choices.
Children of Men was one I disliked upon first viewing, then after seeing it again, I noticed all of the awesome scenes and shots.
