Shaq in his prime would dominate anyone in today's game including Dwight... so I'd go with him.

Shaq was more dominant and overall more productive. That is why he is 2nd all time in PER in the season and 4th in the playoffs.

Anyway, the only thing Kobe has on Shaq is the longevity of his prime, which is about ~14ish years vs 10 for Shaq. Still you're more likely to win a championship in TODAY'S league with Shaq alone though he will need a very good guard to compliment him.
